Why do I feel bad when eating certain foods?

I (M, minor) have recently not been eating much as I’ve normally had, with mostly my little brother’s therapist and my babysitter bringing attention to it. My babysitter mentioned that maybe that’s why I’m able to stay “skinny” (I’m not skinny, atleast I think). But it did make me think about how I have been disliking foods that taste good to me because they make me feel bad. For example, due to how I often have pizza a lot at school for lunch (and sometimes we have it for dinner), I feel bad while eating it because it one: has become boring, two: is eaten at a time I am not usually happy at, and three: because I just feel like shit while eating it. Same things happen when I eat potato chips and other “sterotypical unhealthy foods”. Is this a bad thing? Can this lead to something worse?

I don't think you've got anything to worry about: your brain is telling you what you need to eat. And it isn't pizza. Or potato chips. Trust your mind: try to cook healthy meals in the evening. DON'T eat pizza if you can avoid it. You are obviously sick to death of pizza.

Get creative with your evening dinners and practice your cooking! You can enjoy all kinds of foods and keep yourself healthy.

I do a lot of cooking myself: and love it. Cooking is an important skill to have: and I treasure it. This is why I seldom eat pizza. I'd much rather cook!

Some foods might be harder to digest, leading to bloating, gas, or discomfort. High-fat foods, spicy foods, and certain vegetables like broccoli or cabbage can be culprits.

This is true. I'd certainly keep a food diary with all your symptoms. Get to know your food and how it affects you. It'll take a few months but you'll get there.
